Could you provide us your admin panel and FTP access in Private Content? We’ll check and fix the problem because can’t reproduce this issue on our installs to send you just a code.

1) You have changed menu padding that’s why you have such issue. Do you want to remove border at all or move it down below the menu item?
To remove border at all add the following in child theme style.css:
.header-center .menu-wrapper .menu > li.current-menu-item > a:after, .header-center .menu-wrapper .menu > li > a:hover:after, .header-center .menu-wrapper .menu > li > a:after {
background-color: transparent;
}
2) What popup do you want to disable on mobile?
