When I add more than 2 subcategories to my menu under shop, my other main menu items start disappearing.
Ex: my contact us and blog pages will start disappearing if I add more subcategories under a parent category under my shop.
How can I fix this without updating the theme?

Is there any way of fixing this issue without updating the them as I have a lot of custom CSS changes that would be eliminated with the update?

You need update the theme because some bugs are fixed there.
If you made style changes in the original style.css file you need move them to custom.css file.
How to create custom.css you can watch in this tutorial (it’s for Legenda theme but the process is the same).

I have updated the them and now I cannot add any more categories into the theme. Every time that I try to add another page to the menu it won’t save.

Are you getting any errors?
It can be caused for the reason you’ve increased the menu items limit. You have added a lot of categories items. That’s why new items can’t be saved. Here are some explanations:

I added the php.ini into the directory and it is still not working.

I have a quick question about that though: When I had the previous version of the theme I was about three or 4 items away from completing the menu when the items started to disappear.
Now that I have upgraded it erased about 4 more items off of the menu and wouldn’t save it at all. So I would suspect that there is a glitch within the theme, not word press.
I currently broke down the menu for now to just make it work.
I will try to put everything back in place to check another theme and let you know if that works.
