We cannot find way to add filter with checkboxes for custom product archive page. It works perfect for category pages. You can refer to following screenshots.

It seems there may be an issue specific to your site. To investigate this matter more thoroughly, we kindly request temporary wp-admin access. You can create a new user account with an administrator role via the Dashboard and share the username and password securely through the Private Content area.
Please ensure to take a complete backup of your site before proceeding. This will allow us to examine and troubleshoot the situation, including the potential adjustment or removal of plugins to resolve the issue.

Please note that we have removed the XStore Builder’s product archive builder layout, as it was identified that you are utilizing a custom layout and widgets for your shop page. This action was necessary because the previous configuration was causing the widgets under Appearance > Widgets > Shop Sidebar Widgets to malfunction.
