The point is that if the same country of delivery is duplicated in a transport zone (as in this case the Czech Republic), only the transport zone that is the most upstream will be taken into account.
So the fix for this behavior is that you set up two transport zones, one for the Czech Republic where there will be a Delivery Office and local pickup and one for Slovakia where there will be only a Delivery Office.
